The extra filtering will help clean out the impurities rain has introduced into your pool's water. Pool pumps are made to withstand rain and it is beneficial to run your pump during or after rain.
We recommend that our customers run their pumps rain or shine UNLESS we have an electrical storm. In that case, lightning could strike an outside circuit, which could damage your pump and other equipment. If you're worried about lightening, turn the pump off or shut off the breaker.
Answer: It should not matter much. It could help to filter debris and contaminants the rain washes into the pool. However, lightning can be a concern with the filter running.
To prevent potentially dangerous electrical issues, it's imperative that you turn off the power to your pool equipment — such as pumps, motors, filters, heaters, chlorinators, and lighting fixtures. Even if you turn off the power to your pool equipment, it can still be damaged by wind, rain, and debris.
Pool Water After a Storm
It is a good idea to clean or backwash your filter after a heavy rain, flood, or major storm. This will help prevent your pool from turning cloudy or green. Clean out the debris in all of your baskets. Use a net or vacuum to get all debris out of the pool.
Protect the pump motor from water damage
In addition to removing circuit breakers, consider moving the motor indoors or covering it with a waterproof material to prevent water from getting inside.
Remember, rain is acidic. Hence, pool overflowing from rain causes the Alkalinity and pH levels to lower. Very low pH causes pool water to turn very clear and acidic, which destroys your pool surface and equipment.
At the first sign of an incoming storm, you should turn off and unplug your pump. If this is left running during a storm, the motor may suffer electrical damage and short out.
It's best to run your pool pump during the day
Not only does sunlight give fuel for algae to grow, it also destroys your pool chlorine and this is why you should always run your pool during the day!
"Heavy rain dilutes pool chemicals, especially salt and chlorine, which causes the pool to turn green. This means the water is not sanitised or healthy, so it's vital to address this.
Should the green be due to pollen, there may be little to do in the way of minimizing the discoloration short of erecting a building around the pool. Fortunately, assuming there are no allergies to the pollen, it is safe to swim in a pool with that as the cause for green water.

Baking Soda and Green, Blue, or Yellow Algae
You'll need to use an algaecide to kill the algae and superchlorinate your pool to clear the water. After this treatment, test your pH and alkalinity and add baking soda to raise alkalinity to at least 100 ppm and pH to between 7.2 and 7.8.
Pool water turns green because of algae in the water. Algae can grow rapidly, particularly when it's warm like Summer, which is why it can surprise you overnight. This generally comes down to an imbalance or lack of chlorine in the water.
So if the pool water isn't cloudy and the 'dirt' is clinging to the walls after brushing, the problem is likely be yellow/mustard algae. Yellow/ Mustard algae is very resistant to even high chlorine levels and will grow and thrive in a chemically well-balanced pool.
While mustard algae is not harmful to humans, an overgrowth can attract harmful bacteria like e. coli. What's more, they can cloud the water and stain the swimming pool. Unlike green algae which float on water, mustard algae cling onto the bottom and the walls of the pool.
The rule of thumb is generally 8 hours, although it could be anywhere from 6-12 hours, depending on your pool's size. Each pool is unique, so to keep your pool pump efficient and effective, you need to figure out exactly what your pool's turnover rate is.
