Handle valves should slowly be turned clockwise ¼ turn. The handle should no longer be parallel with the pipe. It should stop at a ¼ turn. Tub and sink faucets (hot & cold) should be opened on the highest level to relieve pressure and to ensure a full shut-down.
Immediately after you turn off the main water valve, turn on a tub or sink faucet to its highest level, for both hot and cold connections. This relieves the pressure in the plumbing lines, and also ensures a full shut-down. Continue to open faucets around the house to drain down the home.

Yes it is safe to leave the water heater in pilot mode while flushing. You do not want the burner to fire while the tank is empty as this can damage the tank but the pilot will not cause a problem. Added: most gas valves with a standing pilot have the temp setting and “pilot” then off settings.
