There are some chemical treatments that can be applied to bare wood that will kill existing mold colonies and prevent the growth of mold for several months. One of the more commonly used products is didecyl dimethyl ammonium chloride, commonly referred to as DDAC.
In some extreme cases you will need to replace the affected timbers. However, in most cases you can stop wet rot by treating the timber with a fungicide. The treatment of wet rot involves applying a fungicide during the drying out period.

Spray the moldy area and use a soft-bristled brush to scrub the mold, sponging up excess liquid as you clean. Dry the surface completely with a towel. If that doesn't work, up the ante with distilled white vinegar. Vinegar is an effective mold treatment that kills more than 80% of mold species.

The effectiveness and affordability of white vinegar makes it an excellent choice for use on just about any surface. It is also effective to use to prevent mold from returning to problem areas. Simply spray the problem area lightly every few days and wipe.
