For both Thor and Captain Marvel, great power comes with great fear, but it's incredibly telling that as a god who fell to Earth, Thor most fears becoming a danger to others, while as an empowered human, Captain Marvel fears not being able to protect them.
Thor doesn't have a weakness. Unless you count the warrior's madness which makes him go crazy and attack his allies. It should be considered a weakness for his allies. So Thor, the mighty son of odin, god of thunder doesn't have weaknesses. The only thing might be the constant risk of being unworthy and losing Mjolnir.

Yes, absolutely, Thor (fat or fit) should be able to beat Thanos… but MCU writers and Chris Hemsworth (Thor) specifically wanted to avoid Thor singlehandedly beating Thanos, so they focused on Thor's depression as a way to make Thor appear weak.
In terms of raw strength, nobody has more than Hercules the god of strength. But that does not mean that Thor would not beat Hercules. Maestro beat Hercules by outsmarting him because he knew he could never match his strength. Thor right now is super amped with cosmic energy.
