Prime the caulk with a shellac spray and paint over it for a quick and easy option that can be painted over after about an hour. Remove the caulk altogether and replace it with paintable silicone caulk or cover it up carefully with a new layer of paintable silicone caulk if you have the time.
The only way I've been able to do it is to put a larger, smooth bead of paintable caulk over the top of the unpaintable caulk. Make sure the new caulk is at least 1/16" (2 mm) thick everywhere over the old caulk and be double sure it's really dry and clean when you apply it.
While it's best to remove the nonpaintable silicone that isn't always feasible. Apply 1-2 coats of a pigmented shellac like Zinnser's BIN. The shellac primer dries fast enough to combat the paint crawling over the silicone. You can top coat with your choice of paint once the silicone is covered with BIN.
An oil-based primer will stick to silicone the best. Use a paintbrush to apply a thin and even layer of primer. Wait about 1 hour and then apply a second layer. After the second application of primer, wait at least 1 more hour before using the oil-based paint on the silicone.
Painting over silicone sealant is generally not ideal. However, primers such as shellac primer may help to create a paintable surface. However, there are other options, such as using paintable caulk or using colored silicone sealant.
Try etching the silicone with sand paper to give more surface area for the paint to stick. This method is commonly used when trying to find a way around the problem.

You also need to consider if you will be painting over the caulk, because caulk made with silicone does not provide a suitable adherable surface, which is why it needs to be primed before being painted.
